In our Current Storyline, It appears Hugo Strange was able to convince Quincy Sharp to run for Mayor, and turn half of Gotham into a giant prison!
All the inmates now run criminal politics, with factions that take up part's of Arkham City: Joker's Boy's, The Two Face Gang, and The Penguin's Bird's. Three months have passed, and fishy business is going on in these walls, It's up to you to figure out what's going on and stop it....or embrace it....
